Plant DNA isolation

Hello
I am working with aquatic plants...isolating DNA, PCR, and sequencing. Problem is, results are completely variable and not reproducible (DNA that was "good" before and PCRed well, does not produce the same results a second/third time). We have been using the Qiagen DNeasy plant kit for isolation, but sometimes it works, sometimes not. Sometimes when we get DNA (checked on spec), the PCR does not work. We have tried using brand new kits, reagents and have checked to see if the thermal cycler is the problem. We have added an ethanol precipitation of the isolated DNA, which has helped with some species, but not all. Any suggestions? Thanks!!!
