i used a marligen kit to purify from agarose gel a 4700bp DNA fragment that was produced after ë phage digestion. After the purification I run on an agarose gel some of the product for confirmation and I had a single band at circa 4000bp. Any suggestions?

i dont know much about the marligen kit, but it sounds as if your product may becoming broken down. perhaps due to a lack of DNase inhibitors.
