Protein Candidates Needed for MS/MS protein identification method development

I’m doing research on protein identification with tandem mass spectrometry. Since, I’m not a biochemist, I’d like to request suggestions for a couple of model proteins. I’m aware of some of the usual suspects like Cytochrome-C and Bovine Serum Albumin, those may be perfectly suitable for my needs, however I want to explore a couple other options before deciding. I‘m thinking about either an interesting glycoprotein or a protein and the protein with a phosphorylation or other important modification. It needs to be a protein that is already well characterized. The protein will be digested with trypsin and the resultant peptides will be separated by HPLC then introduced to a tandem mass spectrometer.

Any suggestions will be greatly appreciated.

Let me ask this of the resident biochemists; are there proteins that you have trouble indentifying on a regular basis due to a post-translational modification? Or are there any glycoproteins or metabolism proteins that you've had difficulty identifying?

Or are you tired of the long separations procedures that you labor through to ID proteins in your samples. HPLC and tandem mass spectrometry can speed up your work. You can skip 2D-gels. Which two or three proteins would you love to ID more quickly?

So, nobody has any problems identifying proteins around here! That is great news. You never have any problems with protein characterization or ID. What are all of your secrets if you don't mind me asking? What is your methodology? If you don't use mass spectrometry, why not?
