    Questions about the coarse-grained model

    I'm recently doing some research work employing the coarse-grained model with 5~6 beads for each residue and I have some questions:
    By regarding the side chain as a globular bead, should the center of the bead be placed on the mass center of the side chain or simply on the C-beta atom? How to determine the radius of the bead representing the side chain?
