How does i purify the two proteinase, which showed the same Mw

I am going to purify the proteinase form halophilic bacteria, the N-terminal sequence analysis of major band showed two peptides. Before N-terminal sequencing, only one major band were detected by SDS-PAGE. The purification step, the frist was Bacitracin-separose, the second was the hydrophobic column. How does i do in the next step ?
